H264 sync Help

I have tried both modes (sony and mpeg) to create a MP4 and the audio is always slightly out of sync. I am going from a canon 24p m2t. In properties I set it to 23.97 progressive and in the output I set it the same, I have also tried to output at 28.97. No matter what I do it's always out of sync. I can make MOV files that are perfectly in sync as well as WMV and AVI but I really need MP4 h.264. As it is now I am outputting to MOV with Avid HDnX and then converting to MP4 with QT pro I also use Super© and Stream clip but what I'm really after is just to render once.
This seems to be the case if I shoot 24f 30f or 60i BTW
