That should be pretty easy if you can get the native footage from both cameras a frame off from each other.
Then you just take the footage into Adobe After Effects and put each on its own layer and...

You can put the Protune footage native in the NLE, there are advantages to convert to cineform AVI but you don't have to use cineform at all if you don't want it in your work flow...
