re-logging in tapes accurately with scene detection? (HDLink)

We're working on a feature film and we're keeping all our footage on tape, when we edit we would just (re-)log in the footage we need.

But I've just tested logging in the same piece of tape two times with HDLink, and I got significant variations in file sizes and durations of certain scenes.

This is pretty disturbing, what can be done to get the same scenes from tape to pc again and again accurately?

edit: I'm using the HV20, perhaps the accuracy problem lies with the camera? (tape deck-related)
