Big Scratch Disk Mistake! Oh man...
I did something stupid. I set my scratch disk to a different folder for each of my projects. For example, instead of having one scratch disk folder, such as *Final Cut Pro Documents/Capture Scratch/(project name)/* I set the scratch to *Projects/(project name)/Scratch/Capture Scratch* and now I'm all unorganized. Is there any way to fix this, maybe in automator?

You can use the media manager to reorganize all your footage, just open your project and deselect everything so it manages your entire project and you can move or copy your media. This article has a bit of info, the specific example is to get rid of unused media, but some of the comments may help you. My $0.02 is to use the copy function and then test and re-test the new project file to make sure all the media is linked corectly. If something doesn't work you can always go back to the original or delete it once you're sure everything transferred fine.

If you only want one capture scratch folder just drag and drop all your files into a single capture scratch folder and when you launch each project reconnect the media.
