FCP 6.0.6 Exports Video Audio Format in wrong order.

Problem: Upon exporting a movie file from Final Cut Pro the order in which information containing video and audio information is in the wrong order. The clips play fine but upon submitting files to master control they're rejected because the order in which the format displayed is reverse. It should be video followed by audio. Instead its audio followed by video. Any suggestions are welcome. Tried rebooting, dumping preferences, running repair permissions and updating AJA Kona 3 card software to 8.1.1 NDD.

System:
2009 MacPro 2.66 Ghz
GT120 nVida 512MB Video Card
4GB DDR2
OS: 10.5.8
Quicktime 7.6.6
Final Cut Pro 6.0.6 ( Final Cut Studio 2 )
