Moving files from Mac to Windows = Odd results

I started a project on the laptop (because I had to reinstall Windows on the other machine) and the MacBooks isn't that fast on Premiere CC. Moving the the folder with the entire content across worked fine when I loaded it up - and as the camera material comes from a hard drive, it's Mt2 files.

They're all 1.93Gb sequential files, and on the Mac timeline they are seamless. I chopped out 20 minutes of material in the middle, and this has a short crossfade over both sound and video. Loading this into the PC, the timeline looks the same, and has the crossfades in place - but each clip has a few minutes missing from the end. Any idea what has happened. It's not vital - as it's an easy job to do it again - just surprised as to why the clips have bits missing?
