I hope that I am not placing my question on a wrong place!
I want to create a video which has both stereo and DTS (or AC3) sound tracks embeded so the user can choose what best fits his needs.
I think that the best final container would be an MKV file. Would it be any software solution to embed the two sound norms in an HD video file?

I'd never give consumers a choice like that, too many don't have enough experience.
Select what sounds best to you and stay with it.
