after rendering the wedding I have been working on I go to watch it on windows media player there is no audio! I look at the file and somehow the audio is a separate file.. why is it doing this? and how can I get it to stay connected to the video file?

What format did you export to. Some formats you choose split it into audio and video, then you can import them both into Encore as a whole timeline. If you want it in a sinlge file, I suggest Microsoft .AVI format (choose yourself if you want/need uncompressed or not).
